In your example there will be 5 active layers. You will also have 2 inactive layers, at the top and bottom, making a total of 7 layers.
We typically use layer heights for rivers of 0.2 to 0.6 m, and 1 m thicknesses for reservoirs and lakes. You'll want to have enough vertical resolution to capture any type vertical variation (for instance, temperature stratification in a reservoir) that might exist in the system you're modeling.
