I mean an zero-dimensional application to a small reservoir with only one segment and one layer (1 cell). Without external inflows and outflows, just to make some comparative studies of water quality processes.

Sandra,
The error message you are receiving is a result of going outside and array bounds. I have not tried to run the model with only two segments since all the V3 updates, so it is entirely possible that it won't work. Try it with 3 segments and let me know what happens.
