Branching systems and bypass channels

Hello, Can CE-QUAL-W2 simulate bypass channels? If not directly, what would be a good way to simulate a river system that has a main stem and a bypass channel leaving one upstream segment in the main stem and merging back in at a downstream segment. Please note that the points of connection both upstream and downstream are controlled by gates that would allow for the split of the flow. Thanks
